woocommerce helper plugin

ok my first ecperiences with the integrated woocommerce helper plugin.
my scenerio is that when I run a customer update, I first clone their site to a subdirectory of my root domain which is not the same domain that the active plugins reside. If I am reading this “new way of managing woocommerce plugins” correctly, when I register that plugin it ties it to the domain under which that plugin resides.
How is this going to effect my current methods of updating my sites.
As a note the hosting account in question has multiple “sites” running under it.
If I have the plugin registered to the active site then I clone it to a different domain/subdir will I have to re-register it each time I move it or each time I clone it (All updates are done on a cloned site then migrated back to the live domain)..

This happens alot.. as I have a large amount of custom coding in my themes and there are ALWAYS issues that require attention after every update, hence the reason I cannot update the live sites. I miss the helper plugin!!!!!!
